The new parts are getting used to each other and the noise will fade with time. Do not start beating on that clutch until you have at least 500 miles on it, if you expect to see it perform as it should. Keep the revs down below 3000 and do not put extreme loads on it.

The reason it doesn't make that noise when the clutch is engaged is because the bearing doesn't have a load on it.
